I would like to ask if its an FSX limitation that the nav lights turn off when the aircraft park?

Yes it is hard coded into FSX along with AI models shutting down the logo light the instant they arrive at the gate instead of leaving it on for a few minutes.
For the second problem there is in fact somewhat of a cure where you can have the FAIB models show the logo lights at all time even on the ground
